I don’t see what course of action would require an EMP… any signal sent from a remote location would get through currently. Unless he needs an EMP to isolate the data he saw earlier (since he probably couldn’t memorize it) to train whatever program he just wrote.
The EMP had an effect, just not on Zeke. When it went off, Scott briefly picked up a signal from a new device, which he is now ready to hack or locate or whatever, but he needs Lucas to fire off another EMP to clear the blockage or signal noise or whatever so he can establish a connection to the new device.
The EMP probably disabled the device tha’t emiting all the fake Ethan Signals So he was able to briefly locale the real one. The new emp would then allow him to definitly diferentiate the real froms the fakes

IIm guessing the EMP disabled some sort of firewall for a moment, it could have been protecting zeke in full or likely just the kill switch. If he does die here he could likely be backed up elsewhere and there could eaisly already be a full backup body waiting for him somewhere.

I think the second signal scott can pick up is the remote killswitch the master mentioned – Scott will disable the killswitch, zekebot will leave Ethan and Lucas (possibly after killing the master), and becomes a shadowy villain.

EMP to disable, I believe. He’s remotely programming the EMP device to get through the shield.
I believe he is using the EMP to power the device he is trying to connect with.
