Ah yes, the shoot the screen method to disable the computer (component). A tried and tested method that bypasses that in this case the transponder can be physically elsewhere, with power and no instructions to stop. No way that can continue to function.
Besides that, if you kill the transponder now it is only more suspicious. Leaving it on right now only gives more options in diplomacy and lying, instead of having all focus on you instantly.
I just don’t see why Cort would immediately respond with his gun to *shoot* the transponder. He knows how the Federation and the Marshals work, and would know that the transponder on a Marshal’s ship suddenly going dark would be suspicious.

Is Quel senile or am I missing something?
How did he not expect that his transponder could ping and draw attention from any federation ship that happened to pass near their location?
They’re in an incredibly remote sector of space on a dead planet. He probably didn’t think there WOULD be any federation ships. I mean Cort and the others were hiding out there for a reason.
The fleet is there due to a Starcaster user detecting other Aug technology (Cort’s Starcaster). They were looking for Dranglex (which have their own Starcasters)
Cort’s Starcaster led them there. Quel’s transponder is letting them know there is someone on the surface of that moon.

Is easiest to Quel to pick the radio and say is following the trail of some smugglers, that they can we at war but the law must be protected

This COULD be OK. All they have to do is message the Alliance, and let the Marshal do the talking.
“Hey guys, I’m a Marshal and I’ve been tracking down the missing Starcaster. I’m negotiating with him right now and it’s actually going pretty well so let’s cool it on the heavily armed backup, please?”
But Cort and crew haven’t technically decided to go with him yet. A better thing for Quel to do would just tell them he’s there working a ‘lead’ and doesn’t require assistance. He’s a marshal, they have some autonomy. The last thing Cort wants is him to tell the fleet that he has the Starcaster before they’ve decided if they’re going to go with Quel, which is why he pulled out the gun in the first place.
It might not be that simple, considering everything what happened so far. Until now, Quel has let Cort escape multiple times. He’s also claimed he’d be able to persuade Cort into coming peacefully, only for Cort and the Starcaster to disappear off the map. Next he told them he didn’t know where to find them, and didn’t tell anyone about this trip. And now he’s suddenly found hanging out with the galaxy’s no.1 fugitive. Whom he’s known to have a special relationship with. We know that he’s truly trying to help, but from the Fed’s perspective it wouldn’t be strange… Read more »

I thought Quel was supposed to be a pro. He flies around space trying to be incognito but allows his ship to scream, ‘look at me! marshal here!” the entire way through. Han Solo this guy is not.
IFF transponders only work with friendly systems with the appropriate tech, only other Feds would be able to ID Quel’s ship. At least that’s how they work in the real world.

Quel is clearly gearing up to state this in the next panel:
“Uh, everything’s under control. Situation normal. Uh, we had a slight guidance malfunction, but uh… everything’s perfectly all right now. We’re fine. We’re all fine here now, thank you. How are you?”
“We’re sending a squad down.”
“Negative, Negative. We had a starcaster leak here now. Give us a few minutes to lock it down. Large leak, very dangerous.”
“Boring conversation anyway. NYRAH, WE’RE GONNA HAVE COMPANY!”
