Late reply, but I’m pretty sure this comic is based on Star Trek Online, and in STO uniform color is determined by class, so the captain could be wearing red, yellow, or blue, depending on whether they specialized in tactics, engineering, or science.

Yellow indicates leadership status in starfleet. A captain would never wear red.
